[EDIT EDIT]
Everything is up and seems to be running alright, with the exception of a map rotation.

Heya. Still need help?
I'm too lazy to read the 3 pages, so pm me with the probs and I probably know how to fix it. I've setup a plenty of servers with lots of stuff, including bots.
Problem is I don't have a spare comp, so I always setup our LAN server on a communal and it never stays up for more than a day. =[

Nah, I think I have it under control.
I reckon its not entirely as difficult as I thought to solve some of those issues.
Currently for plugins I have:
Need to add late join and a map rotation.

Your NS server install shoulda come with a default map rotation.
This is the default mapcycle.txt - stick it in your NS root, alter as desired.

What Toth said.
Also, there are a couple of map managers out there that you can use, but personally I like old-school rotation so that all the maps get played.
Also, are you gonna disable votemap? Check your server.cfg file to allow or disallow this. =]

Um, make sure that there is a timelimit to the map? mp_timelimit is the variable. Set it to a value in minutes. When the time runs out, then once the map ends it will move to the next map.
Also, Latejoin is pretty easy to use. Just make sure you get the .inc file that's hidden in the thread to make it all work. =]
If your mapcycle isn't working, what exactly isn't working? Perhaps you need to set the max and min player values to something else?

Time limits are set at 20
Latejoin should be pretty easy, I just haven't gotten around to it yet. [INSTALLED]
Hmm, player values... I saw these in mapcycle.txt, I'll have a look and get back to you [Fixed minplayer/maxplayer values in mapcycle.txt]
I am still getting the error:
However the map changes to the ones I designated it to change to with certain player levels just fine.

hm.... that's weird.
OK, so, since you're using the console version (yay!) I'm assuming from previous posts it's all patched up.
I'm also gonna assume that you're doing things in the right directory.
There is the possibility that it's looking in a different folder for the file. I'm not sure how you pulled that off, but it's possible.
Or, it's just spewing nonsense and it actually is loading the mapcycle correctly.
One thing you could try is removing all the min/max player values and just have a list of maps. Of course, back up your other copy first. =] I doubt that's the problem, but it's worth a shot.

Is it a permission problem? Maybe its just a glitch.
